I am a Malaysian married with Thais. I have a little boy of 2 years old. My situation is quite same as yours. First, you need to make sure yr married is registered in Malaysia (in my case, we registered both in Thailand and Embassay Malaysia). You can do it in Embassy Malaysia in Japan. After borning the baby, just take the local birth cartificate to Embassy Malaysia and registered yr baby. The Embassay Malaysia will then issue you a Malaysia birth certificate. You can then issue the Malaysia passport for yr baby. Yr baby will have 2 nationalities until age of 18 when he must make a choice for his citizenship.
