The father of this unborn baby was going trough divorce with his wife. And plan to get married after that. Will this baby consider an legitimate child?

Yes, if he marries the mother of his child. However do report to JPN about this the previous birthcert may indicate illegitimacy (to which I am not sure on the paperwork)

Dear,
If the baby had born BEFORE your marriage registration date,
The baby birth cert.will with a remark as Section 13.

Which is why you need to go back to JPN and fill in another form. Just ask JPN on this. Your child will be legitimate.
